Worms might still be the main issue, but I have another biggie that happened to me twice already. When a Pandoran (in my cases a crabman) stands on the tile right beside the huge Disciples of Anu Reactor during a haven defense mission (the one huge key structure with the energy source inside), he falls trough into the lower part of the reactor. He then resides "under" the texture displayed as the destroyed reactor. I provided a screenshot which shows the audio signal of the crabman coming from below. He can still run around in the "basement" of the reactor, however he can neither be targeted nor be hurt by explosives -> haven defense failed.
First time I thought I encountered a one in a million bug, but since this is happening for the second time to me, you might want to look into that.

Ok this just happened again and needs to be addressed asap. Disciples of Anu haven defenses are virtually impossible to complete of higher difficulties, cause one of the many Pandorans will always get sucked under ground when the reactor blows. :(

Probably on your list already, but just to be sure: In my recent playthrough i thrice encountered the problem, that an enemy was pushed into solid stone. A wall or a rock outside. This happens when large units die (the skylla pushes the adjacent mindfragger into a solid surface).
These cannot be seen or hurt by explosives. Running through the wall with demolition-legs "freed" the mindfragger, but the one outside trapped in an inaccessible rock could not be reached. -> Mission failed.
That's a major buzzkill.
Is there a quick work-around to at least safe the missions? Implement that a units that is unable to move 10 turns or so becomes paralyzed (thus captured), or is simply taken out of the victory conditions?

Same here. Also, worm can poison attack from the stuck position.

I also had a panicked Chiron run into a rock or a building, I don't know which. It just vanished, it was the first one I was going to capture... It didn't leave the mission, I think, because there were no pandoran spawn points nearby.

I had this happen to me yesterday in a Disciples of Anu haven defense mission. A poison worm was stuck in a fountain or some such scenery.

How about, enemies in general stuck in scenery.

I've also seen this happen with an Arthron spawning inside a wall at the start of a haven defense mission. I had to use explosives to break him out before I could kill him.
