Because of the sheer amount of Havens that once can find, it would be nice to have some sort of list that provides a quick and easy way to look through each Faction's havens, such as targeting ones for Raids or recruitment, similar to how the Base UI is laid out.

Make a new overview screen which Shows the others heavens with there ressources and soldiers. In this screen Trade and recruitment should also be possible. Currently you have to Fly to every heaven which is not really cool. As i can Equip my soldiers with every item "out of an magic store" which is everywhere available and produce things with Ressources which are everywhere available it should be also possible to fill the magic store without flying to every heaven.

I agree, so far I'm finding the piloting of multiple ships to be more annoying than fun since it is something you have to micromanage constantly.

Its not bad in the start of the game, but once you get multiple airships it gets tedious immediately. I don't find it fun to micromanage multiple air vehicles all over the globe. You have to pick a new flight path for each aircraft every couple hours of in game time.

If you are afraid of making res and soldiers to easily available with this solution then introduce teansporters. If someone buy res or soldiers in the new overview a transporter (NPC) carry them to a base the player as selected. And so it takes also time to get the res or soldier.
I think in xcom apocalypse was it that way. Recruit a soldiers and he came to your base in one of those little transporters and then a message appears "soldiers xy has arrived" :-)) good old days...
